At present, Chang Jung Christian University has four major colleges: Management; Health Science; Humanities and Social Sciences and Information and Engineering, along with one doctoral program, fifteen masters programs, twenty-three bachelor programs, nine research centers and three teaching and learning centers.

A president heads the university, which is divided into the following colleges:

In addition, the International Chinese Language Program (ICLP), formerly known as the Stanford Center and the Inter-University Program, and considered one of the world's premiere programs for instruction in formal Chinese is located at National Taiwan University. Each college is further subdivided into a number of departments and graduate institutes. Most departments have their own buildings and are autonomous in setting up study programs, appointing faculty and accepting graduate students.
