Today Zipoli is best known for his harpsichord music. His principal work, written during the Italy years, is the "Sonata de Intavolatura per ogano e cembalo" a work with pieces for both the organ and the harpsichord. He wrote a mass while in Paraguay, a copy of which survived in the archives of Sucre, Bolivia. He also wrote oratorios and motets, but very few of those survive.
