Following the two year time jump between the end of season two and beginning of the third season, Kendall was replaced as head of the taskforce by Marcus Dixon, though later reappeared again midway through the season as he effectively abducted Syd and informed her of the truth: he was never an FBI Assistant Director as he claimed, and has in fact always been affiliated with the Department of Special Research (DSR), running their facility in Nevada, Project Black Hole, which holds everything the US government has collected on Rambaldi. He informs Syd about what happened during her missing time, and we see they began to overcome their past differences in opinion and form something of a bond during those two years. The episode is Kendall's last appearance in the series. The reason for this is most likely Terry O'Quinn's commitment to his regular character in the TV series Lost, though it was rumoured the writers planned to bring Kendall back in the fourth season finale.
