Mr Nukaga is the third cabinet minister to resign from the Mori government, formed last April.
Last month Mr Nukaga was appointed state minister for the economy, industry and information technology, in a cabinet shake-up aimed at boosting confidence in the unpopular administration.
Mr Nukaga is to be replaced by Taro Aso, a former chief of economic planning, according to Japanese media reports.
