The team had a difficult tournament in the first semester of year 2005 (Clausura 2005) with a record of 6 wins, 4 draws, and 7 losses, which meant the firing of head coach José Luis Trejo in the middle of the season. After Trejo had left, the club named Antonio Mohammed as manager, but the bad results on the pitch forced the team to change again. Finally, Fernando Quirarte took it in the last part of the season, who obtained good results. On july 16th 2005, Jaguares de Chiapas won "La Copa Chiapas 2005", which is the second title in the history of the team, by defeating Necaxa at the Victor Manuel Reyna Stadium.
