It is unclear whether or not operatives can actually travel in time; the only time they have been seen is in an episode of Star Trek: Deep Space Nine. The fact that Temporal Investigations knew about the trip at all does suggest they may have a means to detect time travel, perhaps involving the Guardian of Forever; on the other hand, it's just as likely that Sisko and Co. dutifully reported their experiences to the Department.

The Department of Temporal Investigations is a bureau of the government of the United Federation of Planets, mandated with investigating and reporting on all incidents of time travel involving Federation citizens or otherwise affecting the UFP.
In 2373, the Department of Temporal Investigations interviewed Captain Benjamin Sisko of Starbase Deep Space 9 over an inadvertant temporal incursion resulting from the attempt of a disgraced Klingon Imperial Intelligence agent to assassinate the legendary James T. Kirk in the year 2268.
Temporal Investigations agents later concluded that Sisko and his crew had acted appropriately in attempting to uphold the Temporal Prime Directive.

The Temporal Prime Directive is a principle in the Star Trek universe, similar to the standard Prime Directive.
The TPD was formally created at least as early as the 2370s, and was enforced through an agency of Starfleet called Temporal Investigations.
As time travel technology became practical, the Temporal Accords were held, so that beings on a large scale would adopt the principle of the TPD.
